Why a chimney is the hardest joint on the roof
Where a chimney meets the roof, flashing has to seal two very different materials: masonry and shingles. They expand and contract differently with every weather swing, so the joint is working all year.
Over time the sealant dries out, the metal corrodes, or the flashing pulls away from the brick. Water works in around the base of the chimney, then runs down the chase and shows up somewhere inside that looks unrelated.

How to tell the chimney is the source
Start inside. Water staining on the ceiling or wall nearest the chimney is the first sign, and a musty smell or damp insulation in the attic near the chase is the second. From outside, look for gaps, rust or lifted metal at the base, and cracked or missing caulk where the flashing meets the masonry.
Staining near a chimney is not always the chimney. On a free inspection we look for the source first, before anyone talks about a repair.
Chapter 03
Repair it alone, or re-flash it with a new roof
We repair or replace chimney flashing as a standalone job. When a roof is being replaced anyway, the chimney gets re-flashed as part of it, which makes sense because the roof is already open.
What the job should not be is a bead of sealant along the old line. Caulk over a failed joint is the repair that comes back.
